If you go by company website, costco donot accept apple pay but you can pay with visa credit card or debit or atm card or even costco shop card. If you take prescription at costco then you may be able to pay using apple pay but you should need visa, mastercard or costco credit card thus, does costco have apple pay.

Yes, you can use your phone to pay at Costco if you use apple pay, google pay or samsung pay.
